leave the harnesses alone while you pull your engine with its harness, and install the new engine with its harness... it'll be easier to just plug the new engine with its harness to the ECU than resetting your harness on the new engine... If it doesn't work, then you can always pull the old harness out and swap it over.

Have you verified if the wires are correctly plugged in? Battery is good with good engine grounds?

You may need a couple tries, as long as there are not apparent mechanical issues with the engine, just to get it back up and running again...

try swapping the ECU over... I'm sure the ECU is separate from the body harness as they have different functions... Ensure the ECU is properly grounded...

At this point, you may as well swap your old harness over, if you haven't already... Take pictures of how the loom wired through, if you have to remove the intake manifold, you might as well bring your old starter with it...

A year but put marvel oil down all cylinders and turned the crank after changing water pump and timing belt.
