I am hoping I have done something wrong. But from what I can see it's a rail mount issue.

-being that they do not sit straight/flush which is super annoying.I Can't understand why it would be designed this way. Is it just me or do your fit this way too?

any info or pictures one can share would be super helpful

Were you able to get this fixed? I installed mine yesterday and ran into the same problem. Called undercover customer service and they said they are going to send me a wedge gasket for the side rails.

I had the crooked issue when I first got my Flex.
It was before I had the OEM bed rails, the clamp on the right side would fall off every time I shut it.

I then bought the OEM bed rails and Undercover sent me the rail clamps for free.
    Never had a problem since.
Here is mine now if it helps, it has a little bit of lean to it.
More on the left side than the right.

Try installing your brackets like this and see if it helps..
Put the lip of the inside clamp piece on the bottom..

I have my brackets on the OEM rails same as the OP. Driver side is straight/flat, passenger side close enough. Top of rail level with bed cap.
